Format
A file in NEF format (Nikon Electronic format) is data flow from the photosensitive matrix of your camera written without any processing.
NEF contains more information than JPEG or TIFF and is often called digital negative. That's why professional photographers usually prefer NEF to other formats. Besides, many owners of photo cameras store their photo collections in NEF format. This ensures maximal quality of stored photos and lowest possible losses.
Regretfully, there's no uniform standard of NEF-files today. Every model of NIKON photo cameras supports its own subversion of NEF format. This explains the fact why many software manufacturers do not support NEF files.

Open the image files using Adobe Photoshop CS3. When you do that, this will open the image into a separate window with new settings for the raw image. I found that in the previous version of photoshop .NEF files are not recognize so it only works with CS3 version of photoshop.
When you open the image you will see the options below.
Amazingly, the Auto button works great from my experience. Click on the Auto link shown in the image. This is optimize your image, if you are not satisfied after clicking Auto you can still adjust each setting separately until you get what you are looking for.
With that, you will get the effect below.
Click on the Detail button and you will see the window shown
below.
Here is what the image looks like with out the Sharpening setting.
Change the Sharpening Amount to 100, Luminance to 100 and color to 7. This will change depending on what image you are using.
With the setting here is how the image looks.
You can see that most of the Noise is gone. Now hit the Save Now button in the lower left hand corner. Select where you want the file to be saved and click save. From there it will export your image as a .jpg file and you can import it into photoshop and work more on it from there.
